Safe Mode juggles my desktop

I have a fair number of shortcuts on my desktop that I have grouped to suit my needs.

Whenever I boot in safe mode (spyware scans etc.) and then restart my m/c the desktop
becomes "jumbled".
The groups I had set up are scattered and some items appear to be missing when they are
actually present as, when I attempt to re-create them, I get the shortcut with an appended
sequence #.

Is there any way to "lock" the desktop to prevent this-or am I missing something
fundamental?

You don't normally have to boot to safe mode to run spyware
scans.

Thanks but, I was only using that as an example-and won't argue the fact.
The problem is that when I boot in safe mode, for whatever reason, my desktop gets
jumbled.
